I had this happen on mine. It turned out that the MP3 info was different on some of the album's tracks so it assumed they were different albums, hence showed it twice in Cover Flow. Check the info. and make sure it's the same on all the tracks. i.e. Artist/Album name.

Have you tried SpywareBlaster? Also check the obvious and see if any new toolbars have appeared (IE\View\Toolbars) and check Add/Remove Programs for new progs you don't recognise.
