Apparently you can swap the auto ecu onto a manual but not the other way round

I assume you mean the chip with the maps rather than the whole ECU ???

 

If that is the case then I believe it will work, but there may be some subtle differences because the auto chip may expect different turbos because I think they are designed to provide more torque at lower revs to suit the characteristics of the auto box. Where is the chip coming from ? Are you sure it's a JWT ?
