Likely to be the window amplifier in the drivers door, common problem where the pin contacts on the board need re soldering.

Little black box roughly behind the handle in the door card

You don't have the window lock button pressed in do you?

As for the relay module, the black box, I know on the skylines at least there's a relay for each window inside it, and it's normally dry solder joints on the pins for these relays that are the problem. As has been said above, open the box up and look for cracks in the solder under the relays, or on any soldered connection in fact, just the relays are the most prone in there. On skylines at least, I'm assuming the zed is the same since they're pretty similar throughout.

The window amplifier controls both windows, as Stuart mentioned, check the pass lock button on the drivers window switch isnt pressed down.

Also to mention that as this is quite a common issue, you may be unlucky and your secondhand unit also has dry joints, they are pretty much on the board at the pin section where the plug would go.

All I'm thinking is if the passenger window no longer works if the module is unplugged, then it definitely passes through the unit. It may not use the relays, but could still be dry solder on any of the other connections in it. Could be down to the window lock switch too of course. ;)

They are indeed switched by the earth, so you could still be right, tracing it now is your other pain in the ass lol, check the connectors behind the pass kick panel in the footwell, check for corrosion/green gunk in the pins at least check continuity from the door to there, before tracing across.
