Can water in the AFM cause a vibrating engine?

As above really. Started the car today and the engine was running very rough and causing vibrations. The cone filter (K+N) is not fully covered as the car's not got a bumper on at the moment and it's been peeing it down this morning :D

car was running fine the other day.

cheers
