I have a Vacuum leak coming from the rear of the engine.

What are the implications of just capping the vacuum pipes to the egr valve?

Will doing the EGR and AIV delete solve this leak?

Getting rid of the egr by capping the vacuum pipe has only positive gains, just do it.
